Following his victory in the previous tournament, the fearless ninja "Shadow" is drawn back into action when a powerful ancient artifact, the Magic Ninja Crystal, is stolen. The crystal holds immense power, capable of granting its wielder ultimate martial arts mastery. Shadow must embark on a perilous quest across exotic locales, facing rival ninja clans and mystical guardians, to retrieve the crystal before it falls into the wrong hands and plunges the world into an era of darkness. Along the way, he forms an unlikely alliance with a wise old master and a feisty street fighter.
